From my experience, "replace model" is only useful if you had previously done a "save as" on your model and now you want to use that new model in your drawing. In using save as, your geometry tags all stay the same. Then it will save most of the dimensions. Any other use of it mi...

Real quick (without downloading your file) I am guessing that you need to uncheck "thin feature".
Or, if you really are looking for a "thin feature" that you make sure that your thickness is less than the smallest radius for the wall thickness direction that you are going.

In the past I have used multiple bodies in a part file, not as multiple parts but as tool bodies or other "helper" geometry. Instead of trying to do everything as one body sometimes the feature tree can be much simpler by just using another body and doing a union or subtract, whatever. So...
