"Cut" out part of STL File

Is it possible to cut out this STL File marked with the red line? Is it possible to automate this step? It doesn't have to be solidworks only, Im open to any suggestions.

Create the geometry that you want to cut out. Then convert the new geometry to a mesh in Solidworks. Then you can do a Boolean subtract thus cutting it out.
