The last couple of times I've upgraded my SolidWorks I've gotten the following message:
"A Windows reboot is pending from a previous installation. Some components may fail to install if you do not reboot first. We strongly recommend you cancel installation and reboot.
Continue the installation?
Y/N"
This machine was rebooted immediately prior to running the installer. Does anyone know why do I keep getting this message?

I have seen that as well. I always ignore it and have never had a problem. The KnowledgeBase says to contact your VAR if you still get the message after a reboot:

Because the people writing the installers at DSS are just as slipshod as the rest of the programmers?

I think they are playing it safe.....Windows is always updating....so reboot just to be sure.

Do a reboot and shutdown.
Some Windows Update need a shutdown to finish.

In theory to be sure SW installer is just nut you should
reboot→check for windows update → reboot again
